Go back to the Homebrew Launcher, select JKSM, Select Sun/Moon, and follow the onscreen instructions to import your save. Find where you have your save stored, override it. Make your changes, go to File -> Export SAV. Open PKheX, go to File -> Open., navigate to the JKSV folder on your SD card, go to Saves, Pokemon_Sun/Pokemon_Moon, find the save you extracted (should be called main), select your save and hit Open.
